They finally started modularizing the stuff just a few years before arcades went tits up. So there are dozens of cpus, coprocessors, and dsps that all have to be emulated. Then though they can use the same core code for say, a 68000, they still have to emulate the board itself. Then, for any particular title, the company making it might have issued up to a dozen different revisions of the hardware and the rom. So, at least early on, I think (I read this years ago, forgive me if the details aren't perfect) some roms would be dumped only to find out that they weren't dumped correctly. Or the wrong revision was dumped. And the last few games before this industry died, like Killer Instinct, they actually had a hard drive in them that contained fuck-if-I-know.
